So when I install this onto another machine, I download the skin and import my guisettings.xml to the correct folder. The home menu goes back to normal but the sub-menus do not import and I have to set all that up again. Anyone have any idea why? I'm assuming it must have something to do with the skinshortcuts script. What, if any, data do I need to back up to save my sub-menus? Sorry for my bad English.

Submenus are handled by skinshortcuts. Try copying the skinshortcuts include xml to the new machine. It's in the skin's 1080i folder.

Your best bed would be to copy the entire skin folder from the add-ons folder. That will transfer all of you settings. Most skins use more than one xml file to configure them.
This is how I handle Aeon Nox and a few others works like a champ.

Did you try to copy skinshortcuts addon data folder?
It's on "~/.kodi/userdata/addon_data/script.skinshortcuts"
