MKV cropping should definitely be supported. I'm surprised ffmpeg doesn't support it by now but if that's what Kodi is waiting for, perhaps we should let the ffmpeg guys know how much of a requested feature this is.

If Kodi cannot support MKV cropping at the moment because it is waiting on FFMPEG is there another container we can use for cropping? Does MP4 or TS support cropping in the same manner MKV does?

Reporting back ~5½+ years from the future, unfortunately MKV TAG Crop Parameters is still unsupported in FFmpeg and multiple pull requests on their repository have been ignored over the years. As a workaround I still use external video players such as MPV with KODI.

This is an essential feature for me personally since I’ve edited all the “video crop top/bottom” header tags for my entire personal Blu-ray/UHD Remux collection via MKVToolNix to match the correct native aspect ratio of each individual film, that way most third party media players can correctly detect the true aspect ratio of each film via the MKV header tags instead of wrongly detecting all videos as 16x9 due to the hardcoded black-bars in all original 1:1 UHD/Blu-ray remuxes. Also, the players that respect MKV header crop tags will not show any hardcoded black-borders when playing videos in window-mode. Hopefully someone will report back again from the future when this is officially supported in FFmpeg...
