I'm not entirely sure where this problem lies, but I talked to the Yatse remote author and he told me this was a bug in Kodi Helix, so I decided to post here:

When playing a movie over the Yatse remote, which, as far as I can see, uses the JSON-RPC API to start playback, the movie doesn't get a resume bookmark. When playing the same movie directly from Kodi, everything's fine.
When starting the movie over the remote app and stopping it in Kodi, the same behavior (no resume point) can be seen.

If there's any further information for this issue, I'll gladly supply it!
