I use my video library to keep track of what I have watched, so later I can check if I've seen something, what videos an actor has been in, etc. After I watch a video that isn't good enough to keep to watch again later, I delete the video file and leave the info in the library. 

When a library update is done, it automatically removes videos from the library that have been removed. As the title states, how do I disable the automatic clean that happens when I update the library?

Maybe you have <cleanonupdate>true</cleanonupdate> in your advancedsettings.xml file?

But aside from that, that is a dangerous way to preserve library entries. As you can see, they are so easily deleted.
Instead, delete the file as normal, then replace it with an empty text file named exactly the same- same filename, same extension.

My bad. The suggestions you provided allowed me to look at it a bit closer. Thanks. It's not the clean on update that I'm trying to prevent, it's the one that happens when you change the information provider for a source and then allow it to refresh all items for that path. Cleanonupdate does not apply to this scenario.

I do like the idea of replacing the video file with an empty file, but, since I use "files mode" to peruse my library, the empty files will show up as available. In files mode, even if they are in the library, only videos that actually exist will show up. I could  set "hide watched" to true. That would, however, not let me see videos I have already watched but did not delete as I may want to watch them again. The empty files also require more work to accomplish. Currently, watch, delete, done. With empty files it would be watch, open a file manager, find the files on the NAS, etc, create the empty file and replace the original.
