Flash on Linux is terrible. This is coming from someone who develops flash applications for a living. However, try:

# if /etc/adobe doesn't exist, create it first
$ sudo echo "EnableLinuxHWVideoDecode=1" >> /etc/adobe/mms.cfg
Restart your browser and see if Youtube HD videos play back smoothly. Note that the above is a crapshoot and may not work on the newest versions of Flash.
