You do the same thing it says to do in the MySQL (wiki) guide. There are no special instructions for the R-Pi.

I have this setup on a windows home server 2011 machine and running very well. What's the best way to make a backup of the xbmc database on a set schedule?

Not sure about the set schedule part but what I do is use the XBMC library export to a single file to backup my XBMC library. Very easy to re-import the library again if needed.

Don't use MySQL 5.6 like it says in the Wiki - I ignored that and drove myself crazy. 5.5 works like a champ.
