What is the best method for organizing anime

I have my Anime in a separate folder and I've learned that each show should have it's own folder and in that folder should be a season folder for each season. I have it organized that way and it all sorts fine in Kodi's library.

My question is how do setup a second season of a show that is not titled as the second season but has it's own name even though it is a second season?

For example the anime Steins Gate

Steins Gate released 25 episodes. 
For organization and for the sake of the Kodi library I made a Steins Gate folder and inside that folder is a folder titled Season 1 in which all the episodes are in and they have the naming convention of Steins Gate S01Exx

Then Steins Gate 0 came out. Essentially this is Season 2 but instead of calling it Season 2 they gave it a whole new name.
So in my folder I have a Steins Gate 0 folder and inside it is a Season 1 folder and inside that are the media files.

How to a group these together? Can I make a Steins Gate master folder and inside that a folder for each show?

another example is High School Dxd. there are a couple of seasons of High School DxD then a related show High School DxD Born.

You can start by understanding how your scraper will find the show.  For High School Dxd, it looks like TVDB and TMDB both list High School Dxd Born as season 03 of High School Dxd.  So you can just use your current method and rename your episode filenames accordingly.

For Steins Gate, Steins Gate and Steins Gate 0 are listed as separate shows.  In that case you can list each as a separate show in your file structure and then scrape them, but then they'll be listed as two separate shows.  If you don't want that, i.e., you want to merge them, here are the steps that i use:

1.  System > Media > Library > Export.  Do the separate file export.  Export the art too.  (I wouldn't do the actor info).  This will create the .nfo files and art files in your file structure.

2. Edit the filenames and the content of the .nfo files to denote them as season two of Steins Gate.  So instead of Steins Gate Zero S01EXX you'd rename it Steins Gate S02EXX.  And in the .nfo file you'd adjust the showtitle and season tags.  There are utilities to help you edit the .nfo files in bulk; i use http://findandreplace.io/

3. Move the files from your Steins Gate 0 S01 folder to a new S02 folder under Steins Gate.  You can ditch the files in the root of the Steins Gate 0 folder (or, if you want, manually merge the content from the tvshow.nfo file into the Steins Gate tvshow.nfo file; you can also save some of the art files to be your season art for your custom S02).

4. In Kodi, go to the listings for Steins Gate and Steins Gate 0 and remove both of them.

5. Update Library.  Since the .nfo files exist, it will now scrape those instead of looking at TVDB/TMDB, and it should re-add the now merged Steins Gate.

6.  You can right click on a season and choose Manage > Choose Art if you've saved that from the Steins Gate 0 folder.  It's also possible to rename seasons in the Kodi UI, so you can rename season 2 to Steins Gate 0 (you can do that for High School Dxd too).  The one caveat is that the rename information doesn't get saved to .nfo files as far as i can tell, so you'll lose it if you remove/update things again.  So don't bother doing that until you're sure you've gotten everything else right.

Your solution works perfectly. It was bothering me so bad that I had to have separate listings in the library for Steins Gate and Steins Gate 0 and the Highschool DxD anime. It is a bit humorous to even talk about these two anime in the same breath. They couldn't be more different but they were the only two in my library that even had more than a single season.

I really appreciate it.

No need to do that. Those tags are Export only and are ignored by Kodi when scanning into the library. Kodi reads the filename for Season and Episode numbering, which is why it is so important they are correctly named.
