Audio Setup Question

So I'm starting up the process of dumping my BD films and re-encoding them (HEVC) to get put on my NAS. I have a question about the audio. So my current set up is NAS to Shield TV Kodi box to my Onkyo receiver and then TV.

When re-encoding these videos should I keep DTS-HD or swap it out with FLAC. Does FLAC keep 5.1 audio? Will kodi or the receiver correctly do the 5.1 audio to my speakers? Does it sound any different?

I personally would keep the original audio stream.

I always only re-encode the video part. Any useful audio sources I keep, and I get rid of the one(s) I don't need.
